Go outside of Sando-Pan Garrison. Look around and you should get a blue shining portal. You will find it at a camp.
Be sure that you are on the right stage of the game, otherwise, you won't see the portal.
If isle of thunder portal not there, you will find an NPC(No-Player-Character) around the spot of the portal.
The name of that NPC would be Scout Captain Elsia. It will offer you a quest named The Storm Gathers.
It will take you to a boat that is near to the Isle of Thunder Island.
Step 3: Take a Ground Mount
As you can't fly to the Isle of Thunder island, you can have to choose a ground mount. It will let you get into the island. Also, you can use Elixir of Water Walking, that lets you walk across the water for 10 minutes.
But, the Elixir of Water Walking requires Level 50. That means you have to be at least Level 50 to use this special power.

So, you don't need to use the boat every time to get to Isle of Thunder Island. Just completed the quest completely and everything will be fine.
